I notice CPU/Pump fan and ARGB header location is far apart from each other which causes a lot of problems when it comes to cable management for my liquid cooler and ARGB fan. Is there anything I can do to bypass this limitation?

MSI exclusive JAF_2 and EZ Conn-Cable solution is designed to resolve your concern. You should be able to merge different purpose cables via EZ Conn-Cable and connect to JAF_2 header on the east side of your motherboard. See below link to understand more about this feature,
